I just posted a new version of the phytools function threshBayes with the option to suppress the a status update of the MCMC from printing to screen. This option can be toggled off using threshBayes(...,control=list(quiet=TRUE)). The updated function version is here, but it is also in a new package source build and will be in the next CRAN release of the package.
